Multi-Layer Center

I like to use the Terraclips when playing Malifaux and I love to make very intricate maps. One thing that I couldn't figure out is where do you determine where the center of a map is on multi-layer terrain. An example is if I have a building in the center of the table, with the streets outside of it, and the sewers below. Would the top floor of the building be the center point or the level that's even with the street? Is it the sewer? Is it perhaps every piece? We tried the last one a few games but if you have a Strategy like Supply Wagon then it makes it too easy for one side when playing low Soulstone games.

Strictly speaking it should be every layer as vertical distances are ignored except in certain instances. The two strategies this doesn't work for(I think) are Treasure Hunt and Destroy the Evidence. As both require you to be in b2b with the counter.

In the case with either of those Strategies. How do you determine what layer to put the marker? I'm just trying to figure a fair way to do it without relying on the old "Flip on it, because I don't know that rule." ;)
