"At the end of the game, this crew earns 1 VP for each of its Scheme Markers within 6" of the enemy Deployment Zone". Does this mean that the Scheme Markers have to be 6" inside the enemy Deployment Zone or just maximum 6" from where the Deployment Zone ends? If that makes sense?

The latter. If you can measure from any part of the scheme marker to any part of the Deployment zone and that measurement is 6" or less, that scheme marker counts.

A maximum of 6" from where the zone ends.

Imagine the deployment zone was a model - to measure within 6", you would measure from the edge of the model's base (i.e. the edge of the deployment zone) to the closest edge of the scheme marker. It works the same way, just that the deployment zone is much much bigger.
